Lewis Neal set up Dwayne De Rosario for the first after 25 minutes and Hamdi Salihi added a second on the hour, knocking in the rebound after Matt Pickens saved Branko Boskovic's header.
The win puts DC a point behind the New York Red Bulls and level with Kansas City, though they have played more games than their rivals.
Coach Ben Olsen said: "You could tell we had some soccer players out there, some guys who really know how to move the ball. It's never easy to go away from 'your starting 11 ' but we built depth and we have trust in it. We did a very good job, to the man."
